The school had humble beginnings. With land leased from the Government in 1967, the first education centre for pupils with intellectual disability was built in 1969.
It began operation in 1970 with two classes and a total enrolment of 25 pupils. Built at a cost of $250,000 from donated funds, it was named after the late philanthropist, Dato Lee Kong Chian.
By 1979, the centre was too congested and a second storey extension was added to the front block and was completed in 1981.
In 1987, the name of the centre was changed to Lee Kong Chian Gardens School , in uniformity with the other MINDS' schools. The headquarters of MINDS remains to be named Lee Kong Chian Headquarters.
